South Africa is a top 3 team whilst Japan hadn't won a rugby World Cup game (a single match!) in something like 24 years. I'm sorry I don't really know much about football so I hope that explains why it was so shocking.
Japan has won only two rugby games thus far (the first being Zimbabwe in 1991) . South Africa on the other hand, is one of the top Rugby teams, winning two world cups (1995 on home turf, and 2007).
