Make up in 1862 would've been limited, and they still would've been able to tell he was a black man

I would assume they communicated from a distance, hence the signals and code. This would have meant that they saw only his captain attire and not his race.

But the picture says that he stole a confederate ship and then disguised himself as the captain.

Right. He disguised himself as a captain and thus appeared to be a regular Confederate captain from a distance.
