When Tony and Bruce tinkered with Loki's sceptre, they found the blueprint of an 'artificial brain', which, when uploaded to the Iron Legion program, turned into Ultron, who learned way too fast and became self-aware.
Later in the movie, when Ultron has Dr. Cho design him an organic body infused with Vibranium and the crystal from Loki's sceptre, he leaves a vitrual 'blank space' in the brain for his virtual consciousness, and is in the process of uploading himself when he is interrupted by the Avengers. After stealing back the body, Tony and Bruce repeat what they did in the beginning, only this time, they want to rig Ultron's 'blank-space' design to fit Jarvis. Once the rest of the gang tries to stop them, Thor kick-started the process and forced Jarvis into the body. I think. At that point, I think Jarvis learned from all the information from the crystal, and fused with the original AI blueprint, and became a Jarvis/Ultron fusion. Abracadabra. Vision. :)
