There's a portrait of the real Pocahontas http://www-tc.pbs.org/wgbh/nova/pocahontas/images/lege-11.jpg. She does not look like the Disney version.

In short, it is to symbolize that because they are evil they have no true beauty so they must utilize makeup in an attempt to make themselves beautiful.
