I hate to be that guy, but he's had his hat off in games, he's not bald, the plush makers just didn't put hair under the hat. *sits back and waits for oncoming downvotes*

Wait, if you have super mario 64 ds, there's a level where a vulture steals ur hat, and he has hair it's spiky and a full head of it.
You have to go talk to toad to get it back, or find it on the same map.

But he can lose his hat on Mario 64. He isn't bald.... Or at least he wasn't back then
