He somehow failed to connect the dots (or do further investigation) to realize that Jon wasn't a bastard at all, but instead a Targaryen. He was still prepared to shatter Jon's entire worldview with his presumptions.

Bran doesn't seem to see everything at all times (he didn't even know where Dragon was in the final episode). He has to pick and choose what he sees. Which seems like it would take a very long time if he has to live through each vision in real time as well (I don't know if this was ever explained or not).
I think the entire point/reason was his hands weren’t dirty. Everyone’s who were didn’t end up ruling. Sansa reacted when needed, but doesn’t raise her hand to do evil to any who didn’t directly injure her.
Bran is also the culmination of ‘religion’, which lost a lot over the course of the messy, grasping disastrous mess of feuding houses. Things are balanced for the moment,
