This reminds me of an episode in Community.

That could've either mean "I'm sincerely concerned for you because you're my friend and I believe this with all my heart," or, "Why don't you believe the same things as I do, you heathen scum"
I'm not sure which way I would take it; it would probably depend on who said it and on their tone of voice.
So basically, it's a shame that you're such a dirty sinner and will be spending eternity in hell. Unlike me, I'm righteous and can't help but to look down upon you. Which I literally will be doing from heaven. Yikes. Time for a new friend.
What she probably meant is: "I believe there's an afterlife and accepted Jesus Christ as my Savior, I am assured of going to Heaven. You however, are an atheist and believe there's nothing for you after death. I wish you believed as I did so we could be friends longer."
But nooooo... mention Heaven and everyone starts getting all bent out of shape and defensive, like you accused them of eating the last cookie.
