Update: to get flipnote studio 3d, login to your club nintendo account and there should be a "for you" item showing flipnote studio 3d. Complete the order process and a download code should appear in the e-mail linked to the club nintendo account. The download code expires in the end of July 2015 (7/31/2015, 31/7/2015, 2015/7/31)

Well sh*t. I did some digging through Ninty support pages, and guess what? Flipnote Studio 3D is only available to US and Canada residents!
