Iron Man's side wants heroes to be registered with the government so that there can be some sort of leash on them and there can be consequences for their actions (such as building a genocidal robot). Captain America's side doesn't think the government should leash them however, believing that it would put limits on what they can do to help, and possibly leading to manipulation of those heroes by a corrupt system. As you can see, both sides have solid points, making it very difficult to choose a side.

Isn't Iron Man's team fighting for a plan that was thought up by SHIELD? If so, isn't it a bit odd that people FROM SHIELD are siding against it?
Of course, I could just be wrong.
Well, It isn't thought up by SHIELD, but in the comics at least they support it, and collaborate with government to bring all the heroes who don't want to register to... well, either registration or jail.
