I won't be happy until I get a full open world game with every region and every pokemon ever created available, and then they double the available regions and add 1,000 more pokemon. I can beat most pokemon games in less than a week, I want something that lasts much longer. Plus, with so many areas and so much exploration, the shiny rate becomes much more realistic on the OG play through. I'd also like an individualistic height/weight thing; sort of like the Magikarp fishing thing... or that pumpkin pokemon... just alllll pokemon... but with the weight differential moves, except it would have a slight impact on every move; for example Earthquake, instead of impacting every pokemon capable of taking damage from it being damaged the same, there would be an epicenter based on where you position the epicenter and then the damage would spread out and decrease there, with a slight variation due to weight.
For height, the powders could increase their spread area, but lower their chances of status induction, or for say... fire blast, have the same sort of mechanism as Earthquake, just with a cone instead of a flat circle. I'd also like shadow versions and amp up the breeding so you can also get unique variations for each pokemon, like different skins, but would require selective breeding.
Oh, and I'd change the entire battle map as well. It would look a lot more like a Final Fantasy Tactics map (but with hexagons, not squares), Speed would then mean movement and priority, and certain moves like dive or fly would change elevation from a pre-established vertical map (ground level, flying w/o fly, swimming) where you couldn't attack them during that turn, but the damage done on the next turn would be far more devastating; for Fly it would be spread around the tile selected for attack, but for Dive (and maybe Skull Bash), it would be defensive, so anything that ends it's turn in the vicinity get's whacked super fuckin' hard.
This would also make rapid spinning spikes and such more important, as then you could make them not effect the entire battlefield, but an area. Rain/Hail/Sunny Day/Sandstorms would still impact the entire field, but terrains wouldn't, they'd only go as far on the ground as they could before hitting a hill or a rock or water. Air Lock would freeze the entire field except for terrains. Trees would also be able to use for "Roost". You'd still lose the flying type, but choosing where to roost would become prudent, so you don't get fried by a fire blast, as that cone is also going to have an impact on the damage you receive based on elevation and where the blast is focused. This also makes the question of flamethrower/fire blast even more convoluted, as flamethrower would be more beam like, with higher concentrated damage.
Oh, also, moves like Charm and Attract would also make the targeted pokemon forced to move towards the pokemon that used the move, meaning you could hijack them and move them into traps. <_< >_>_____>
Things like fire trap and whirlpool and leach seed would also prevent movement, making traps easier... and Dig would work like an inverted Fly, where the epicenter is where you pop up, not where you start the dig. Things like Razor Leaf could be targeted at a specific tile and would have a high crit chance with a massive crit modifier...
Oh, and some things like Psychic and Psybeam would be able to alter the terrain. Like... say you wanted to cock-block that Steelix and force it into a dig, you could have an Alakazam use Psychic to move a boulder in it's path.
I like this in theory, but complicating things in such a way severely unbalances the game. It would take a very long time to balance everything, and honestly, would be convoluted to shit.

I'd also increase the amount of pokemon you can travel around with to 12, but still limit it to 6 per battle. That'd also help cut down on how often you run back to a pokecenter if you are greedy on your items; and it would help you adapt easier to the terrain you're facing.
Oh, and back on the height thing, length also... and it would impact the tile size a pokemon occupies, but with something like a Milotic, you'd be able to pick the tiles, coiling it up, or like... snaking it around... w/e... it's still basically "Battleship" with that. Things like Snorlax and most massive legendaries would obviously take up more tile space than a Ratatta.
Also, with the increase in complexity on the battlefield, that opens up plenty of niche spaces for those other 1,000+ pokemon. >_>d
