As with any other hero-villain conflict, the villain will attempt to exploit any perceived weakness in the hero. Taking away Bucky's arm, while a dick move is no different than the Green Goblin going after Aunt May. It reflects an equality between various heroes when they are treated in this way.
Unequal treatment would look like the villain worrying about Spiderman, but not Bucky, because Bucky's just a handicapped person.
