Late to the party... I know...
Why not just use a launcher? Search for, download, install, manage and play multiple mod instances and still leave vanilla intact.
Just sayin'.

I still have the %appdata% link bookmarked though for iterative save file archival... especially if I'm about to try something dodgy and I might need to revert.

I always have .minecraft bookmarked for things like backing up worlds, mods, my screenshots, configs, and many more
