Technically there is more than one origin story for Medusa, including her and her sisters being born Gorgons; her seeking help after being harassed by men for her beauty and being raped - in this version her signature snake appearance is granted to her as a boon to protect her; and the one you mentioned in which she is raped in the temple of one of the goddesses. And even in that version there are deviations, including one where the goddess was unable to curse the rapist for some reason I can't recall, and so takes her rage out on Medusa instead. Even these aren't the full scope of lore around Medusa, and it's impossible to lock down what the true original version is....
.... That said, she was often used as a symbol of protection and safe harbour for women throughout history, And it's fairly bloody annoying to see that, like so much else, be corrupted by this sort of insanity.
